F-35s of the US Navy were deployed in large numbers to San Francisco to battle against the MUTO pair who had united there; large numbers of the aircraft were downed by electromagnetic pulses, crashing into the city or into San Francisco Bay.

After Rodan broke free of his containment at Isla de Mara, A group of Monarch F-35s codenamed Gold Squadron was launched from the USS Argo in an attempt to distract him and lure him away from attacking citizens still evacuating the island's city. A squadron of U.S. Navy F/A-18 Hornets assisted the F-35s in attacking Rodan, but as Rodan began to pursue the Argo, he proceeded to use his abilities to destroy all the jets as he gave chase, including the entirety of Gold Squadron.
Additional F-35s took part in the final battle between the Titans in Boston.
