Is there a order to watch the old Toho Godzilla films

If you are refferring to the Showa Era, you can either watch them in chronological order or in the order they came out.
If you are reffering to the Heisei series, watch them as follows: Return of Godzilla, Vs. Biollante, Vs. King Ghidorah, Vs. Mothra, Vs. Mechagodzilla II, Vs. Spacegodzilla, and Vs. Destoroyah. (Note: This order is also seen on the List of Godzilla film continuities page.
Are those to eras connected in any way
And what about the Godzilla 2000 era
Every Millennium era film (except Final Wars) are connected to 1954. None of those films share continuity besides the Kiryu saga.
The only part of the Showa Era that's part of the Heisei Era is the 1954 original. Other than that, they have no connection whatsoever.
Then why is there a Heisenberg movie called Mechagodzilla 2 if the first one is in the Showa
That was to avoid confusion with the original Godzilla vs. Mechagodzilla in 1974. It doesn't actually have any meaning for the continuity.
Thank you for all of the help and sorry for asking so much but I have one more thing to ask what timeline should I start with (I have already seen the monster verse films and minus one)
Showa Era. It introduces some of the best monsters in the franchise, and might help you spot Easter eggs in later films.
