Shortly after the annihilation of the United Earth's forces at the hands of the now 300 meter-tall original Godzilla, the Central Committee receives a transmission aboard the Aratrum informing them of the situation. They see footage of the enormous Godzilla, and comparison with past data indicates that is indeed the same Godzilla that drove them from the Earth in the past. Deputy Director Takeshi J. Hamamoto asks Mori what their next course of action should be, but the Bilusaludo chieftain Halu-Elu Dolu-Do interjects, saying they can no longer return to Earth. He also wonders what would happen if Godzilla noticed them in the planet's orbit. The Exif cardinal Endurph asks the controller to estimate the range of Godzilla's atomic breath, and she reveals that it could pierce the atmosphere and strike the Aratrum. Hamamoto tells Mori the probability that Godzilla would notice them is low, but Dolu-Do says they will have to exit Earth's orbit and retreat to the Moon's orbit. Hamamoto protests and says that they won't be able to send rescue ships, and Dolu-Do responds by saying all of their forces on Earth have been annihilated anyway. Endurph says there is a probability of survivors, and that the Exif are opposed to leaving anyone behind. Mori says they will send Reconnaissance Drones to search for survivors, but they will withdraw from the Earth if they cannot find any sign of them within 48 hours.
When the Central Committee learned of the fate of the United Earth troops sent to Earth to kill Godzilla, Takeshi J. Hamamoto immediately asked Mori how they should proceed. Halu-Elu Dolu-Do was insistent that they could not return to Earth anymore, and warned that Godzilla might notice the Aratrum. When a simulation showed that Godzilla's atomic breath would be able to strike the ship, Hamamoto and Dolu-Do argued over whether to search for survivors or retreat, while Endurph asserted that the Exif were opposed to abandoning survivors. Mori compromised by saying they would retreat to the Moon's orbit and send Reconnaissance Drones to search for survivors. If no signs of survivors were detected after 48 hours, Mori declared that they would abandon the Earth.

After making contact with the group of survivors led by Captain Haruo Sakaki, the Central Committee sends a Landing Ship to retrieve them. When the ship returns to the Aratrum, only three soldiers exit, one of them being Marco Ghione. Hamamoto angrily asks Marco where everyone else is, but Mori immediately knows Haruo has chosen to remain on Earth to fight Godzilla.

Contact was successfully made with a large number of survivors, and Mori assembled with the rest of the Central Committee to greet a returning Landing Ship. To their shock, only Corporal Marco Ghione and two others were aboard the ship. Hamamoto demanded to know where the others were, but Mori immediately realized Captain Haruo Sakaki had stayed behind to fight Godzilla. Mori made contact with Haruo over a monitor in Mechagodzilla City to try and convince him to return to the Aratrum. Haruo declared that if staying behind to kill Godzilla was disobeying the Central Committee's orders, then he was willing to accept any punishment. Haruo then cut off the communication before Mori could respond. Hamamoto later approached Mori and informed him that the Exif and Bilusaludo aboard the ship were no longer in favor of abandoning Earth, but rather desired to assemble in Mechagodzilla City to help carry out the anti-Godzilla operation.

During "Operation: Eternal Light" in 2039, Mori served as the deputy captain of the attack submarine Goten under Captain Jinguji. Mori helped command the Goten in battle against Manda in the Strait of Dover, a battle in which the submarine successfully killed Manda. Because of his service during this operation, Mori was appointed as the captain of the Aratrum nearly a decade later.[1]
