Plot

Prior to their flight into Tokyo, James Tazaki and Emiko Melchiorri observed collected kaiju eggs floating in a chamber at the Eustace Foundation Research Center on the U.S. Air Force Fussa Base. An employee there reported that a flock of Gyaos were attacking Tokyo; Melchiorri was shocked, but Tazaki advised her to follow their headquarters' orders and prioritize protecting children. As they all walked away, Tazaki requesting a helicopter and lines of communication opened with General Raymond Osborn, they failed to notice a series of alerts on the computers around the eggs.

Rescue and recovery efforts accelerate in Tokyo as scientists from the UN and U.S. military begin taking samples from the giant Gyaos corpse. Boco, Joe, and Junichi have all returned home, marveling at the advanced communication devices the Foundation agents gave them. The machines also track their health and locations. Junichi wonders if they're used for development on the Moon, while Boco is ecstatic that they'll be able to talk all the time even after he's moved. Joe is less enthused, reminding them that they almost died last night. They suddenly hear Brody's voice over the device, reminding them of what they overheard the adults say on the helicopter. He adds that they need to protect their town together.

The previous night, the trio also heard Brody struggle to explain to Osborn what he was doing in downtown Tokyo. Tazaki and Melchiorri led the kids to a room overlooking the kaiju eggs. Tazaki explained that they're employees of the Eustace Foundation, which Junichi recognized as a major organization developing energy resources and heavily invested in the Moon in particular. Melchiorri introduced herself as a Foundation scientist and explained that she and Tazaki have been tasked with investigating and dealing with kaiju. The Foundation first discovered one of the creatures in a cavity beneath the seabed 10 years ago, a perfectly preserved corpse they believed to be some 100,000 years old. They also believed that its prey included humans. Since then, the Foundation had discovered similar cavities around the world, but the work to excavate them was slow. In turning the topic to the Gyaos, Tazaki added that the creatures prefer eating children. The giant turtle who destroyed the Gyaos is unknown to them, but Melchiorri theorized he may have been fighting with the Gyaos over prey, namely the kids. Junichi proposed naming the turtle after her and her friends, which Brody favored naming it solely after himself. Tazaki dismissed them until Boco offered "Gamera", which Melchiorri quickly agreed to. After the agents finished debriefing them, Brody behaving like a model citizen to the surprise and suspicion of the others, Melchiorri gave them communicators, which she said they have been granting to every child who survived a Gyaos encounter. Tazaki told them that any future kaiju may target them again, and they should contact the agents if they feel any abnormalities in body or mind.

In the present, Brody suggests they take an active role in protecting the Earth from kaiju and patrol the town. Boco and Junichi quickly agree, though Joe is reluctant, reminding Boco of his upcoming entrance exam. Brody promptly distracts him with the promise of secret information and promises to give their money back—in 36 installments.

The chamber in the Foundation base has shattered and the room is covered in blood. Two employees creep into the room with pistols drawn and locate a grate through which the hatched kaiju must have escaped. A tail suddenly extends from the hole and spears one of them through the head. The other fires wildly into the darkness, but soon meets the same fate. The two Jiger responsible toss him into the hole, where dozens more of the kaiju are already feasting on his comrades.

The next day, Brody awakens the others early in the morning, promising to follow up on the secret he told them about. When Boco ventures out of his room, he finds his mother has left him a note reading, "STAY HOME OR BE EATEN BY A MONSTER", which he scoffs at. At the Fussa base, Osborn demands an explanation for the Jiger eggs hatching. Melchiorri explains that they had been dormant with no change for over a year, and they couldn't have anticipated them breaking through their powerful electromagnetic shield. Tazaki coolly blames Osborn for failing to protect Foundation staff.

Brody, wielding a baseball bat and wearing football gear, leads the others into a sewer, having heard Osborn say over a radio that the latest kaiju were dwelling there. Joe again reminds his friends that the kaiju will try to eat them on sight, but Brody adds that his father specifies the kaiju to be puppy-sized. The U.S. military evacuates the rest of Fussa under the pretense of the Gyaos corpse emitting poisonous gas. while the Jiger tunnel through concrete. At a JSDF base, Major Mio Enatsu updates Commander Muneatsu Sasaki on the evacuation and its rationale; their tanks remain on standby. Melchiorri advises Osborn to pursue the Jiger from four designated points to draw them into an ambush and recapture them, but he questions whether he has enough forces. Tazaki and Melchiorri depart for the ambush point as he laments how much chaos has resulted from a simple job transferring samples. As they climb into a Humvee, Melchiorri tells him she's stopped receiving signals from the four kids.

Exploring the sewer, Boco and Junichi join Brody in making fun of Tazaki's hair while Joe fumes. Junichi takes out a compass and finds it spinning wildly, while Brody decides their next direction arbitrarily. A enormous Jiger, feasting on the corpse of its fellows, detects them nearby. U.S. soldiers prepare to enter the sewers as Tazaki reports the kids' disappearances. Reaching the hole the Jiger made, the kids question how small the creatures really are, though Brody remains unconcerned.

The Air Force sights Gamera flying over Suruga Bay and Osborn orders him shot down. Four destroyers greet him with a missile barrage, but he evades the initial shots, then emits an electrical shockwave to take out the rest. As he disappears from radar afterwards, Osborn believes him killed. The kids reach a massive underground chamber, while Tazaki checks with his superiors as to his priorities; they confirm that he is to prioritize the kids' safety. Just before Boco, Joe, and Junichi can back out, they intercept a transmission from nearby soldiers, exciting all of them except Joe. He confronts Brody, accusing him of trying to impress Osborn. Just before they can come to blows, the earth shakes, and realize that one of the cave walls is really a resting Jiger. They try to creep away as it slowly opens its eyes, but a communication from the soldiers fully awakens it. A squad arrives just then, but their machine guns have no effect. The kids make it back outside to find a huge assemblage of armored vehicles—and Tazaki, who demands an explanation. Before Brody can stammer one out, Jiger topples a nearby tower and explodes onto the surface. U.S. forces open fire as the agents drive the kids to safety. Even their heavier weapons have no effect as they struggle to explain to Osborn that there is now only one enormous target. With Fussa still not fully evacuated, he orders forces diverted to buy the civilians as much time as possible and leaves to direct the campaign in person.

Jiger routs the U.S. forces as Tazaki explains that the Eustace Foundation discovered its eggs in a Indonesian cavern over a year ago. The kaiju tosses a vehicle into their path, and MeMelchiorri's efforts to avoid it tip their Humvee over. Joe, having sprained his ankle in the crash, struggles to climb out, but Brody helps Boco pull him. Jiger advances on them as Gamera reappears on radar. He launches a fireball which Jiger barely dodges, the shockwave of which sends the kids flying. Landing, Gamera lifts Jiger off the ground, but leaves himself open for its tail to stab repeatedly under his arm. He topples and Jiger turns its attention to the evacuees, devouring several. Osborn arrives on the scene with much of his forces already wiped out, and orders those that remain to attack it from behind to defend the civilians until air support can arrive. Brody hears him deliver these commands with awe. Jiger lunges at his Humvee, only to be held back by Gamera, who slashes at it viciously. Fighter jets bombard the turtle with missiles, distracting him, as Boco, Joe, and Junichi plead with the agents and Brody to ask them to focus on Jiger. Joe dismisses Brody as a coward, challenging to stand up to his father; at this, he grabs one of the communicators. Osborn reacts in disbelief, even when Brody notes that only Jiger is eating humans, but Brody stands firm. Jiger resumes stabbing Gamera with its tail and he collapses. The kaiju roars in triumph—until the jets and ground forces start targeting it instead. Gamera, claw glowing, shoves his fist into Jiger's mouth, lifts the kaiju into the air, and sets it on fire. After throwing it into a clearing, he finishes it off with a fireball and flies away.

Fussa residents return to their homes as the kids decompress. Osborn finds Brody and slaps him for "playing soldiers" in the sewer. Joe jokes that he should have punched him back; Brody jokes back that he wasn't ready to die. The next day, the kids stand before a Foundation vessel, Serket, and prepare for another adventure, though Joe fears getting seasick. Meanwhile, a shark-like kaiju emerges from the sea floor east of the Vavau Islands.
