"Run Silent, Run Deep" (深く静かに潜航せよ,   Fukaku Shizuka ni Senkō seyo) is the third episode of GAMERA -Rebirth-. It was released on Netflix along with the rest of the series on September 7, 2023. When the series was aired on television in 2025, "Run Silent, Run Deep" was split into two episodes. The first half was retitled "Pacific Storm" (太平洋の嵐,   Taiheiyō no Arashi) and premiered on May 3 as episode 5, while the second half retained its original name and premiered on May 10 as episode 6.

Plot

Gyaos and Jiger samples are loaded onto the Serket, docked at the U.S. naval base in Yokosuka, for analysis. James Tazaki and Emiko Melchiori hold a video conference with the Eustace Foundation's board: Anselm Rybrant, Prudencio Fortea, Nora Melchiorri, and Winston Griffith. James asks if the orylium on the ship was also found in a kaiju's body, to which Griffith responds that this is one of the questions they hope to answer. He confirms that their mission is to transport these items, as well as Boco, Joe, Junichi, and Brody, to the Yonaguni mining base.

The Serket set sail, with Emiko noting that the trip will only take two days. James is less than pleased that it's taking place at all, given his dislike of sailing, but she responds that it's nothing compared with her trip to Alaska the previous year. She breezily adds that the work, however harsh the conditions, satisfies her interest and curiosity, to which James mutters she must have had a comfortable upbringing. Below, the kids marvel at the ship’s speed, then gawk at Emiko as she sunbathes nearby in a bikini. James comments dryly that a biologist should know that UV rays damage one's skin.

Near Isabela Island in the Galápagos, Zigra leaps out of the water and attacks a cruise ship. Four U.S. destroyers arrive too late to save it. Zigra evades their torpedoes, then sinks them one by one with a barrage of glowing Liquid Shots.

Joe struggles with seasickness on the Serket, which Junichi marvels at the ship's technical capabilities. Recalling her immediate enthusiasm for the trip, Boco flashes back to the meeting where Emiko and James told them about it. Boco and Brody are skeptical that their parents would approve, but James promises to handle it. He visits General Raymond Osborn, saying the trip would help speed the development of a counter to the kaiju. Aiko Wada is concerned about Boco’s ability to prepare for his exams, but James replies that the boy will have access to elite tutors: he graduated from Harvard and Emiko from Princeton.

Emiko takes the kids on a tour of the ship, starting with the pilothouse, where they meet the politically incorrect Captain Bernie Dawson, then the concealed Phalanx CWS and missile launcher outside. To explain the need for the weapons, Emiko next takes them to the sample of orylium, a glowing blue crystal which the Eustace Foundation uses to detect kaiju. Junichi is eager to continue, but Brody points out that he and the others are drained, especially Joe.

James alerts Emiko to Zigra's attack on the cruise ship. The Foundation's board contacts them again, with Nora believing the kaiju is related to the eggs at the mining base near Easter Island which collapsed and sank. James is incensed that no one informed him a sea monster was rampaging before they embarked on their voyage. Emiko realizes that the ship Zigra attacked carried the other children who encountered Gyaos, meaning the kaiju will surely target them next.

The kids listen to a news report about the U.S. Navy battling Zigra. Junichi calculates that based on the location where the engagement took place, the kaiju would take over two days to reach them even if it traveled at 100 knots. She's determined that their devices can also determine their positions; right now they're off the coast of Kagoshima. She adds that the locations where each kaiju first appeared border the area where a lost continent is said to have sunk, having drawn on a map provided in Monthly Mu. Brody thinks she isn't taking their situation seriously, but Boco and Joe are nonplussed, saying that such wild fantasies are typical for her. Junichi is dejected to overhear them. Overlooking them all, Emiko remarks how she used to be just like Junichi, desperate for knowledge and often alone. James has his own questions in the present, like how they can't seem to stop the kaiju samples from rotting.

That night, Junichi watches the sea above deck while the other kids sleep. Emiko brings her a drink and she remarks that she may not know Boco and Joe as much as she thought she did. She explains that they met in third grade. When she tried to get the class excited about a jumbo jet's encounter with a UFO, they were the only ones who took interest and agreed to watch the skies with her. After much waiting, they spotted what they thought was an alien ship, only to find out later that a space shuttle launched the same night. Junichi has always believed it was nonetheless a real UFO, but now has doubts. Emiko responds that if Boco and Joe were always with her, then they're definitely her friends. Emiko demurs when Junichi asks if she has any friends, and the girl offers to be her friend.

The Serket is suddenly rocked as an alarm blares. The other kids emerge from their bunks just in time to watch the ship narrowly evade a Liquid Shot. James orders them all into the pilothouse. Emiko quickly deduces that they're facing Zigra. Dawson reports that the kaiju is moving at over 100 knots and will reach them in 10 minutes. Zigra launches another Liquid Shot from underwater which the ship barely avoids. Dawson orders a missile barrage, which scores a direct hit, then activates the ship’s electromagnetic propulsion, rocketing it forward.

Zigra resumes activity, now swimming even faster than before. Emiko realizes it's harnessing supercavitation, wrapping itself in fine bubbles to minimize water resistance. Dawson prepares to enact their final contingency, to which James panics and dashes out of the pilothouse, planning to escape on a helicopter. The kids reluctantly follow. Dawson warns that not only is the ship moving too fast to take off from, but James doesn't actually know how to pilot a helicopter. Junichi wonders if they should return to the pilothouse after James admits he can only fly a Cessna, but the argument is interrupted by a Liquid Shot which obliterates the helicopter, shutting down the electromagnetic propulsion in the process. The monster prepares to surface as it closes in for the kill, only to be intercepted at the last moment by Gamera. He bites its shoulder before plunging them back underwater.

Gamera bites Zigra's shoulder again to draw blood. It counters by wrapping its long prehensile tail around his neck and kicking him away. Emiko leads the kids and James into a tiny elevator, despite the agent's claustrophobia. Zigra proves more maneuverable than Gamera in the water, outflanking him and peppering him with Liquid Shots. He evades most of them, but they start to wear him down. The kids, Emiko, and James find themselves in a second pilothouse with the crew: for the submarine attached to the bottom of the ship. It deploys just before the Serket explodes and moves at full speed away from the kaiju.

Gamera turns to face Zigra and charges energy, unleashing an electromagnetic shockwave that staggers his foe but leaves him exhausted. After the shockwave rocks the submarine, it receives a radio signal from Gamera which indicates that he's sinking. As James grows increasingly frantic, Dawson orders the submarine to slow and prepare to fire its rear torpedoes at close range, as they'll be unable to outrun the monster. Zigra passes over them, however, before firing blindly, trying to use its Liquid Shots as echolocation. Junichi realizes that Gamera's attack disoriented Zigra, and proposes luring the aquatic kaiju onto land and dazing it again with Gamera's radio signal to give the turtle the advantage. To do so, however, they would need to come ashore somewhere with a radio tower; Junichi recommends the Omega Tower in Tsushima. Dawson rudely dismisses her, but Joe backs her up, remarking that the strange things she says have a tendency to come true. He and Boco agree that they all saw a UFO that night. Brody, pressured, agrees that it may work as well, and Emiko adds that it's the best plan they have. She points to James as the one who can make the necessary arrangements, and he agrees to contact U.S. forces through the Foundation.

Chief Cabinet Secretary Atsushi Higashifushimi approves an emergency deployment of the JSDF, dismissing an aide who asks if they should be relying on information from a Foundation agent. At the JSDF base, Major Mio Enatsu updates Commander Muneatsu Sasaki: the First Airborne Brigade will work with the Western Regiment to rapidly transfer some equipment. He concludes that they must be operating somewhere by the sea.

Zigra, though still moving erratically, follows the submarine. Emiko wonders if it's following the kids by smell, as fish have a vastly stronger sense of smell than humans. With the JSDF having made its preparations, the crew provides Junichi with Gamera's radio signal and instructs her to connect it to the Omega Tower, but refuse to come ashore with her, as their priority is protecting the orylium aboard. The kids, Emiko, and James agree to accompany her instead. Zigra suddenly rapidly approaches them, and Dawson orders an emergency ascent. The submarine is so close to Tsushima that it runs aground, coming to a stop near the Omega Tower. James is relieved to be out of the submarine, but is surprised to see no JSDF troops around, concluding that they're preoccupied evacuating people. The kids instead resolve to make it to the tower on foot, although Boco and Junichi quickly tire. They watch as Zigra rises out of the bay. The boys form up to carry Junichi together the rest of the way.

Junichi notices that Zigra is moving much slower on land. They all climb the final steps to the Omega Tower and transmit the radio signal as Zigra looms. The stunned kaiju falls back towards the bay as the boys congratulate Junichi. Boco suddenly suffers a headache as Zigra recovers and advances back towards them. Before it can strike, Gamera emerges from the bay and roars a challenge. As he readies a fireball, Zigra reaches its tail into the bay and thrusts it into his shoulder as it lunges at him and fires a Liquid Shot. Gamera endures these attacks, then retaliates with a fireball that strikes Zigra in midair and sets it ablaze, killing it. Victorious, Gamera removes the tail from his shoulder and swims away.

The next day, the Eustace Foundation begins taking samples from Zigra's corpse. Junichi asks Emiko why she believed her; she replies that it was because they're friends, to the girl's delight. From afar, Brody resents Junichi for keeping Emiko to "himself". Boco responds, "Girls talk, don’t they?", astonishing Brody, who had assumed Junichi was a boy. He appears to recover quickly, then stares at Junichi again and realizes he has a crush on her. The Foundation praises James for avoiding casualties, but before he can finish telling them that he'd rather avoid ships in the future, another Foundation vessel, the Meretseger, arrives to finish their voyage to Yonaguni.
